Mameshiba x Nanatsu no Taizai Collab CM - It's worth noting that I think the official upload was private before it was eventually approved on MAL.

Regarding Mirai e no Tegami, it may not have been changed because it is following the original release with 1 video = 1 episode (this is also how AniDB documents it).
These are the two episodes:

ep. 1 then had individual videos released for each of the segments on Mar 29, 2016 (eps. 1-10 in your list). I'm not going to claim that the database is 100% consistent on if segments released together are counted as one or multiple episodes, but at least you can follow the reasoning for why it is documented this way.

No problem. I have a script (courtesy of purplepinapples) which allows me to compare entries between lists. Here are the things on my dropped which you have completed (do with this information as you wish):

Ookina Furudokei - This is considered to be lost. You probably meant to mark Ookina Furudokei (2002)
