Time Travel is confusing. Any Story Where Changing what happens in the past is possible will have little Inconsistencys like that because the idea of changing the past itself is so inherently flawed and hard to write.

ok, adult miss Asahina knows what will happen to Kyon since she already seen it as young miss Asahina, but it isnt explains why she was previously injected with nanomachines by Nagato

..she does tell to Kyon that he won't understand timetravels when he tries to ask her

As far as I remember, the exact sequence of events is experienced by Kyon at the start of one of the later books in the series, Intrigues of Haruhi Suzumiya. Considering its the prologue, you could probably read it all in a free preview on Kindle or Google without having to buy the novel.
