It is inconvenient that one should keep two or three separated file: the original file, the Xournal file and the annotated PDF. For example, I am using mendeley, a references management software and also features for the ability to manage PDF library. But If we want to move the whole mendeley PDF library or move a single PDF file into another category under the control of mendeley, the corresponding xournal file will not be moved.

Since the PDF has the ability to embed a file into itself, It would be great to save the Xournal file into the PDF file. Indeed, there is someone who has written a wapper to archive this. see http://konrad.familie-kieling.de/computer/34-linux/161-xournal-pdf-embedding-wrapper

Linux platform is always lacking in a decent PDF annotation software. We are eager to see that Xournal takes the role of it.

It is actually CONVENIENT for me to have separated files - I have one situation where I have multiple copies of the xoj file and only one pdf file. I think the best solution would be to be able to choose which option suits a particular situation ie have the flexibility of both imbedded and separate xoj files.

Long-term, I believe there should be a choice of having the data stored either in a separate xoj file (as is currently the case) or in a self-annotating PDF file (= roughly the result of exporting to PDF + including the xoj inside the PDF file).
It'll have to wait a bit though.
