Open Source Simulation Software

This is a collection of software modifications created to integrate NanoEngineer-1, PACKMOL and MSI2LMP for the purpose of easily creating molecular dynamics cells. NanoEngineer-1 is a molecular CAD software written by Nanorex and provides the user an easy way to create molecules, while the software modifications allow the user to type atoms using multiple force fields. PACKMOL can generate a random collection of molecules using the molecule templates from NanoEngineer-1 thus providing the initial MD cell. Modifications to PACKMOL allow the atom type data to be passed through to the MSI2LMP software. MSI2LMP creates a LAMMPS input file based on class I or class II force fields. MSI2LMP was modified to use numerically coded force field data generated by NanoEngineer-1. EtiC is a galaxy simulation software that generates and renders a mock galaxy for rational estimation of the number of extraterrestrial civilizations. Stars and planets are simulated with plausible physical characteristics, based on user-adjustable parameters. An EtiC simulation run consists to generate a galaxy disk physical stars, associate planets to the stars, and for habitable planets, simulate the life stages evolution until extinction. A visual animation of the galaxy and user selection of highlighted star-planet objects is provided, together with statistics (25+ graphs) and estimates of Drake equation factors. The V2_1 provides several new features: planets surface magnetic field, reworked life stage transitions, integration of MW exoplanets catalog, planets view and graphs window optionally on different threads... EtiC is based on OpenGL / GLFW 3.2, runs on MSWindows 7 and MacOsX. Source code in C++, was developped using the Dev-C++ IDE and XCode.

While maintaining compatibility with existing MF versions, MF-OWHM includes: linkages for coupled heads, flows, and deformation; facilitation of self-updating models, additional observation and parameter options for higher-order calibrations; and redesigned code for faster simulations. MF-OWHM represents a complete IHM that fully links the movement and use of groundwater, surface water, and imported water for consumption by agriculture and natural vegetation on the landscape, and for potable and other uses.

The backtracking extension to the EPANET hydraulic modeling toolkit

This project introduces a console application designed for functional and behavioral emulation of the old Soviet calculator EPOS-73 (ЭПОС-73) also known as Elektronika B3-11 (Электроника Б3-11). The project is conceived as an auxiliary for verification of the switch-level simulator based on Verilog HDL of the said apparatus. Calculator model EPOS-73 is interesting in that it was one of the first models of Soviet computing performed at LSI, that were fully designed by Soviet engineers. It was used a set of four LSIs series K1ZHG451...4 (К1ЖГ451...4) or later designation K145HK1...4 (К145ХК1...4). The choice of this calculator as an object of modeling is due to the presence of (miraculously survived to this day) a sufficient set of design documentation for the technology applied in its LSIs, including a technical description of the device, revealing its calculating algorithms. The project is intended for research and education purposes.

This project introduces a console application designed for functional emulation of the USA old calculator series Wang 700 and their USSR derivatives 15VSM (15ВСМ). The main goal of the project is emulation of those models made in Soviet Union: 15ВСМ-5, 15ВМ16/32/128 - which are also known as D3-28 (Д3-28). The choice of them is due to the extremely strong and authentic CPU command set developed by Soviet engineers as a superset around the original Wang 700's command set. While Wang 700 were just programmable calculators, Soviet machines were almost complete computers taking into account their advanced CPU command set, huge RAM volume, ability to work with wide set of peripheral devices including the video terminal 15IE (15ИЭ) and existence of BASIC and other programming languages written as loadable applications. Still I consider them as calculators also due to some aspects exclusively specific to calculators. The project is intended for research and education purposes.

The "GeneticCode" C++ class is designed to generate versions of the genetic code subject to the requirements of the three major models of the genetic code origin and evolution (about these models see, e.g., Koonin & Novozhilov, 2009, IUBMB Life). This class was written specifically to perform statistical test for the paper Makukov & shCherbak (2017), but it might be used for a wider class of studies related to the genetic code. By default, the class "GeneticCode" generates alternative genetic codes, with the reqirement of block structure, and, optionally, with the assumption of stereochemical or biosynthetic models (to impose the assumption of the adaptive model, simply filter the codes using the error_cost() function). See Appendix in Makukov & shCherbak (2017) for the description of the algorithm. The code requires Qt 5. To compile the provided example, run 'qmake' to produce the Makefile, and then run 'make' to compile the executable file. License: Public Domain.
