本发明公开了一种预付费业务的计费方法及系统，该方法包括：虚拟专用网（VPN）计费管理模块预置预付费业务中不同VPN的套餐计费级别，接收用户终端的呼叫请求，判断主叫终端和被叫终端中是否存在至少的一个VPN有效用户，以及本次呼叫是否属于预置的不同VPN套餐计费级别；VPN计费模块对属于VPN有效用户的主叫终端或被叫终端，根据其所属的VPN套餐计费级别对本次呼叫进行计费，并在用户终端的账户金额不足时，结束本次呼叫。本发明实现了预付费业务中的VPN灵活计费，不仅使得用户可以享受到更灵活的计费，方便节约费用，也有利于运营商的服务推广，同时不需改变现有的业务框架结构、开发接口，并可借助同步模块同步至多套系统，节约了运营商的开发成本。
