Everywhere: Tezos_protocol_NAME.Environment instead of Tezos_protocol_NAME.Protocol.Environment

Based on !5671 (closed)

• move Tezos_protocol_NAME.Protocol.Environment into Tezos_protocol_NAME.Environment
• remove direct dependencies on Tezos_protocol_environment_NAME

Top two commits only. The first commit !5651 (56a1d0a5) only changes the manifest, the rest is generated.
