In the opening, an injured Superman spits blood onto the snow, so he can whistle for Krypto. In the next closeup, there is no blood on the snow.
When Lois gets to her apartment, she locks the deadbolt. After she and Clark have an argument, he does not unlock the deadbolt. When he opens the door, it just opens.
When Luthor is attacked in the end, he's holding his injured left arm. Later, when he's being taken away to Belle Reve, his right arm is in the sling.
Superman has very dark hair, so the hair of the actor is dyed. However, in some scenes, his eyebrows are dyed, and in some they are not.
When Superman turns himself in, he is thrown in to the portal with his hands restrained. In the next shot, his hands are free. There's no footage of him breaking his binds.

Incorrectly regarded as goofs

In the opening scene, when the Fortress of Solitude rises from the ice, it is clearly seen to be slanted (noticeable from the door with the Superman logo). However, just before the door opens, it is suddenly perfectly horizontally aligned without any indication in between that the entire Fortress of Solitude shifted. The Fortress door only looks crooked due to the off-angle of the camera.
When the robots carry an injured Superman into his fortress, he thanks them, and one robot explains that the robots can't appreciate gratitude. In the next moment, a robot is flattered with appreciation that Superman looks at her. This is intentional to show that the robots do exhibit emotion even though they claim they have no emotions.
Ma and Pa Kent speak with heavy Tennessee accents, despite raising a son from infancy who speaks with a more neutral East-Coast accent.

As linguists who study sociophonetics can attest, children's accents are shaped more by their peers and community than their parents after age three. If the Kents are originally from the American South and raised Clark in Kansas, which has no strong regional accent, it would be correct for Clark to speak with a neutral accent.
The "pocket universe" device that creates the uncontrolled rift points outward to the sea, yet the rift that opens from it somehow moves inland toward Metropolis. However, while the tent and portal entrances face the beach and sea, the portal itself points toward Metropolis.
When Superman wakes up after getting carried to the Kent household, Pa Kent tells him he has never seen Clark sleep so long. However, in this scene it is seen that the sun has just risen meaning Clark slept a mere 10-12 hours. This is incorrect, as Mr. Terrific tells Lois that Clark needs 3-4 days to heal, implying that he actually slept for 3-4 days.

Audio/visual unsynchronised

When Lex Luthor interrogates Superman while playing Russian Roulette with Malik, at one point the camera shows Malik from behind (after Lex asked the first question). In this shot, Superman can be seen in the glass cage on the floor moving his mouth, as if he is begging Lex to stop, but no sound can be heard.

Crew or equipment visible

During the sequence where the Justice Gang is introduced confronting the Boravian army, a shot of Metamorpho and Hawkgirl flying over a crowd of soldiers includes a cast member's hand coming into the shot to stop an extra from backing up into the camera.

Character error

Towards the end, Lex Luthor breaks his forearm. He is later seen wearing a "collar and cuff" sling. Not only is this not helpful for a fractured forearm, but he is wearing it incorrectly.
