I addressed this by running the MP4Tools output file through Handbrake; Loading was fast after that; You can also address size, resolution, etc. It takes a while, and I don't think it should be necessary, but it does make the resultant file load faster.

I have a 2 hour mp4 that is about 5 GB, and edit it to 85 minutes using mp4tools. The resulting mp4 file is the expected (reduced) size, but when I play the 2 hour mp4, it starts immediately, and when I start the edited file it takes about 40 seconds to start, with heavy cpu usage (up to 100% on a 4 core processor), and little disk usage. If I run the new (edited) mp4 though hacksaw, the size is reduced (according to the encoding chosen), and the start time is nearly immediate. Is this a know feaure...
