I've attached the character file because I tried, manually reentering my character setup, as well as saving and loading the sfp file, but am unable to determine what am I am doing wrong here. The total AC of the character is calculated correctly, but the Flat-footed for this character is 14 instead of 15. If you unselect the Buckler you'll see that the Mithral Chain Shirt is only providing 3 AC Flat-footed instead of 4, but am unsure why.

I am currently unable to recreate this issue. I may have corrected it, and am not sure what I did, but I am unable to recreate in my working copy.
This behaviour is correct. The character has a negative DEX modifier that gets calculated into into normal AC. RAW state that there is a difference between ability bonus, penalty and modifier. RAW also states that a flatfooted character loose their DEX bonus to AC - therefor a penalty will still take effect.
