Respect id length when changing conflicting id.

Don't assume that file has an extension.
Fix for bug 3260260 - RT crashes when adding file reference to file with no extension.

+ fixed bug #3177608: Copied rules which belong to a group are not given a RecommendationOrderItem, so it will not appear twice in the output XCCDF document as a standalone rule and a grouped rule.

+ fixed bug #3176666: ApplicationBar.resetSelected() removes all global event listeners. No more XmlValueDisconnectedExceptions being thrown after removing an app, creating an app, and then adding a new recommendation.

+ fixed bug #3175155: changing CPE Dictionary or CPE OVAL file results in the application being flagged as modified.
