first of all - really great tool!!
Working with it I came across a few things which would increase it's usability. I had a look in the source code but it seems to be not that straight forward to implement these - at least for me.
First it would be really useful to define the forced top and bottom transition locations within the operation points instead of or additionally to the xfoil_run_options namelist. The same could be useful for the viscous_mode, too.
It seems that xoptfoil keeps the trailing edge gap of the seed airfoil for all optimized airfoils. Would it be possible to let the optimizer change the trailing edge gap. It could be constraint by additional thickness constraints at x=1?
For such (high lift) airfoils with larger trailing edge gaps a negative trailing edge wedge angle is often present and advantageous. By default the code prohibits negative trailing edge wedge angles. I can imagine that opening up for negative wedge angles could cause problems with inverting profiles.

I think all of these things could be implemented, though I can imagine some of them may be difficult to work with in practice (for example, negative TE wedge angle and variable TE thickness). However, I could probably code them up and you could give it a go. No promises on when that will be done, though. I've been busy with other interests lately and Xoptfoil has been on the backburner for awhile. Sorry about that. I do have a version 2.0 in the works, which I'm sure will be finished eventually.
