Use CMD+V. After installing 4.3.1 there should be a Mac OS X plugin bundled with it. It will fix any issues regarding pasting. CTRL+V have been a non-compliant way of pasting. CMD+V will now consistently work.

You can configure jedit to use any keystroke you want for paste, from shortcut options.
And you can configure jEdit to redefine what the modifiers mean too, if you look at starup/startup.bsh there are examples.
