The story opens up with Madlax, a very deadly and sexy female gun-for-hire parachuting from a helicopter deep into a Latin American jungle, where she is to recover a floppy disk from a unskilled teenage rebel fighter name Peter Anyan. Later when the enemy army closes in on Peter, Madlax puts on a long flowing evening gown, and using her supreme, almost supernatural agility, and shooting skills, ambushes the army to try and save him.

Margaret Burton goes normal like usual until her former tutor Vanessa Rene makes a lost memory come back.

Madlax is to assassinate the Chief of the Gazth-Sonikan Army so she sneaks into his hotel room and finds out he is ordering his own death as they talk and embrace each on the night before she is to kill him.

Margaret's classmate Anna Moré murders her father and walks out of a third story window. Maclay Marini knows there is a reason behind the murder and wants to find out why.

Chris, a boy from Nafrece, travels to Gazth-Sonika to meet with his father, Who he thought might be Min Durk, the leader of Galza. Madlax becomes his personal bodyguard.

A school classmate invites Margaret to a evening party but her maidservant Elenore finds some individuals who should not be on the guest list actually are.

Margaret decides she wants to have a complete copy of a picture book.

Eric and Madlax hear a rumor that someone in a G-S village can read Elies's script.

Margaret and friends go to stay at a hotel that Carrossea is also staying at.

Vanessa who is shocked by an unintentionally overheard conversation, tries to find proof of Bookwald Industrie's involvement in the Gazth-Sonikan war. She asks a hacker, Badgis to help her.

Vanessa realizes someone may be targeting her and hires Madlax as a bodyguard.

Vanessa who was saved by the last second by Madlax, intends to go public wit her data she found. and Madlax fails to have it her way.

In Nafrece, Margaret meets Carrossea Doon, who may know something about her Book. In Gazth-Sonika, Vanessa is desperate to find the encryption key to unlock the data, but a sudden call from SSS disrupts her plans

Carrossea finds out about Madlax's Elta Taluta incident and assumes she's dead.

Limelda figures out that Vanessa is working with Madlax.

Madlax and SSS happen to find a publisher who will release the data that Vanessa found on Bookwald's involvement but they both underestimate Enfant's power.

Vanessa and Madlax escape but Enfant frames them for killing a royal family member, causing them them to hide in the combat zone.

All pieces are in motion: Limelda desperately tries to cope with the truth about her whole life, Madlax searches for the truth behind her past, Margaret is ready to deal with Enfant if they help her to find Vanessa, and Vanessa herself hurriedly learns to shoot.

Fighting their way through all cordons and front lines, Madlax and Margaret strive to meet the only person who can share with them the knowledge about Margaret's Holy Book and their own destinies. Meanwhile, Carrossea makes an unexpected move, too.

Margaret is invited to a party and a boy hits on her.

Carrossea goes through the door and finds out that he is actually dead and has been this entire time.

Madlax and the group set off for the woods and get separated.

Margaret is insane and homocidal now. She is also convinced Friday is her Father.

Madlax shoots a lot of people and convinces her that she is invulnerable now. She has devleoped magical powers where she can tell helicopters to come her and they will obey her.

Margaret kills her father and she, Madlax and Laetitia split into three.

Margaret makes the decision to separate Laetitia, Madlax and herself.
