Right after Paddinton opens the rock with the coin, you can clearly see that Olivia Colman, who had been smacked to the ground minutes before and was lying unconscious next to the plane, suddenly isn't lying on the ground anymore.

Towards the end of the movie, whilst Hugh Bonneville is in the orange orchard, he appears unshaven. Within minutes, it cuts back to him shaven.

Antonio Banderras cuts a rope bridge at the top of the bridge, causing the whole bridge to collapse to the other side. Later, in an overhead shot, you see the bridge in two, as if it was cut in the middle.

Paddington uses the disc on his bracelet to open the gates to Eldorado, and the sound of it disappearing into the mechanism is clearly audible. Yet when Aunt Lucy explains where he is from and what the bracelet is for, the disc has reappeared, firmly attached to the bracelet.
