A conspiracy around Laplace's Box is potentially going to start another war between the Earth Federation and Neo Zeon. Chosen by fate, Banagher Links gets the key to the box, and must follow his heart to decide what to do with it.

Industrial 7's Magallanica, where the current conflict began, has been revealed as the hiding place of Laplace's Box. Banagher heads for Industrial 7, but his way is barred by Riddhe and Angelo, who are trying to prevent him from reaching the Box. After the resolute Marida launches from the Nahel Argama to provide support, Banagher and Mineva make their way to Magallanica, where Syam is waiting. Martha, the acting head of the Vist Foundation, her nephew Alberto, and Riddhe's father Ronan, a Federation government leader, have all gathered at the Earth Federation's Cheyenne base. They have decided to use a certain "System" to protect the secret of the Box. Londo Bell commander Bright Noa, noticing this unusual activity, rushes toward Cheyenne with the warship Ra Cailum.

Universal Century 0096, at Industrial 7 colony, Banagher Links is told by his intuition to save a girl. Turns out that this girl, Audrey Burne, is on the run to warn the Vist Foundation that a war is going to break out. During the negotiation, the colony is attacked by Neo Zeon mobile suits that are after something called the Laplace's Box. During the chaos, Banagher is handed over a Gundam and is told that he is the key to opening the box. Escaping from the colony and in possession of a super powerful Gundam, Banagher has to mix in the fights between the Earth Federation, a Zabi princess, Captain Full Frontal, and the Vist Foundation. The year is U.C. 0096. Three years have passed since the end of the Second Neo Zeon War.

It is said that the Vist Foundation manipulates the Earth Federation and Anaheim Electronics from behind the scenes. Hoping to create a new world, the Foundation attempts to hand over a certain secret to the Neo Zeon remnants known as the Sleeves. This will mean the opening of Laplaces Box, which holds a great secret tied to the origins of the Universal Century.

The exchange between the Vist Foundation and the Sleeves is to take place at the manufacturing colony Industrial 7. This is the home of the student Banagher Links, who rescues a girl he sees falling through the colony's zero gravity area. The girl gives her name as Audrey Burne and says she wants to prevent a war, spurring Banagher to step into the conflict surrounding Laplaces Box, almost as if he is drawn in by his own bloodline.
