The story campaign contains 15 missions that cover the war between the Republic of Emmeria and the Federal Republic of Estovakia on the Anean continent, north of Yuktobania. Cut-scenes between mission tell stories about how the player's actions influence the course of war.

A prequel taking place in the Belkan War, 15 years before the events of Ace Combat 5, this game follows the role of a legendary ace in the hate-fueled war.

The game's story mainly focuses on members of the United Nations' 108th Task Force, a joint NATO-Russia military organization primarily assigned to quell a rebellion spreading over East Africa set in 2015-2016.

Ace Combat Infinity is set in an alternate timeline, in which Earth was ravaged by the "Ulysses Disaster". In 1994, a fictional asteroid collides with one of Jupiter's moons, 5254 Ulysses. This event sends about 10,000 meteors heading for Earth, all expected to impact the planet in five years' time. Faced with the prospect of extinction, the world's major superpowers build "Stonehenge", a network of anti-meteor railguns across the planet. The meteor storm finally hits Earth in July 1999. While Stonehenge destroys enough of the inbound meteors to prevent human extinction, the remaining meteors still ravaged about 20% of the Earth's surface, destabilizing the economy and collapsing the world order. The disaster hits Europe and Asia especially hard, forcing the nations to reorganize and create autonomous refugee zones. Twenty years later, the United Nations find itself fighting against terrorist organizations around the world. To better combat the terrorist threat, the UN hires Arrows Air Defense and Security, a private military company specializing in aerial warfare.

Ace Combat: Joint Assault leaves the fictional worlds of previous Ace Combat installments and enters the real world. The missions take place over London, Tokyo and San Francisco, but still feature fictional elements like huge flying fortresses. The player takes the role of a young pilot who joins the private military force Martinez Security and soon has to fight the Valahia, some sort of bandits which threaten whole cities - but of course the plot soon becomes more complicated.

The player commands the Gryphus Squadron, one of the last to remain for Aurelia with its single airbase, a nation on the southern edge of the Osean Continent. In 2020, Aurelia is attacked by the neighboring country of Leasath, lead by Diego Gaspar Navarro. They invaded because Aurelia was supposedly involved with aiding their enemies in the civil war.
